Can you ONLY use ebooks from Amazon on the Amazon Kindle?
I know Amazon has a huge option of ebooks available, but I’m wondering, if I purchase the new Amazon Kindle am I limited to what’s available on Amazon.com or can I download books from any source and store them in the Kindle? If so, does anyone have any useful websites that have reasonably priced ebooks besides Amazon? Just wondering what my limitations are.

If you mean officially selling Kindle ebooks, then Amazon is the only place. But there are some website where you can get free ebooks. Like this website, there are over 20,000 free books in the public domain, available for the Kindle device:
http://manybooks.net/
If you can find books in open formats like PDF, then they are readable on the Kindle device too.
Before deciding to get the device, I suggest you may read this review from a top reviewer who is also a book lover. It outlines quite a lot of benefits of the Kindle and also why it is worth especially at the end of the review:

Hope this helps.
I know there are quite a lot of websites selling ebooks in PDF format, and they can be read on the Kindle. See the section "Files Kindle Recognizes" on what file formats are supported by the Amazon Kindle:

Since you’re getting the Kindle, I remember I read these reviews about the benefits of the Kindle when I decided to buy it, see if you’re interested:

Finally, Amazon has just put a price slash on the Kindle 2, and it is now selling $100 cheaper than the price I got my Kindle, and it adds in international wireless access… So take the chance if you want it.
Hope it helps
I think you can buy books in PDF and MS DOC format from other websites…
I suggest this excellent article, which reviews the Amazon Kindle and also mentions about other ebook readers:

There are over 30,000 free ebooks you can get from Project Gutenberg here for the Kindle:

If ebooks are not protected or with any encryption, in general you can convert them to PDF or TXT file and read them on the Kindle.
I suggest you this thorough article about the Amazon Kindle:
